I found the related? settings in ../iredadmin/libs/settings.ini
Changed all MAILDIR_* related settings to False
MAILDIR_HASHED = False
MAILDIR_PREPEND_DOMAIN = False
MAILDIR_APPEND_TIMESTAMP = False
Restarted apache and iredapd, but when I log in with a new user the old directory structure has been created ...

ps: SOLVED my misstake, accidentaly I tried to log in with an old user which MySQL maildir data points to the old directory, working perfectly now
